Tesfaye Bramble's last-gasp strike denied Rochdale a share of the spoils as Southend secured a win at Roots Hall.
Bramble seized on a ball prodded through by substitute Barrington Belgrave and drove low into the net from a narrow angle.
Too many passes went astray in a disappointing match, but at least the home side did create what few opportunities there were.
Jay Smith and Mark Rawle both went close for Southend while Daniel Marney had a shot blocked by David Flitcroft after the break.
Rochdale rarely threatened to reproduce their FA Cup form, but player-boss Paul Simpson did force goalkeeper Danny Gay into a fine save after coming on as a second-half substitute.
